JFK, probably LA, and Chicago, little experience with missing packages, I'd say JFK is strictest.

JFK then ORD (Chicago), last time I went through ORD they had shopping carts at the customs entry point they were pushing with customs and border protection seizure tape over hella packages. Between the 3 customs agents pushing carts they easily had 100+ packages.

They all likely (outside of possible pilot programs) employ the exact same techniques, equipment, and methodologies. Which results in none of them being 'more strict' than the others.
Any perceptions of strictness are likely nothing more than coincidence, happenstance, and human bias. At any rate, it's not like anyone has a choice of entry points. Even if one of them is the typical entry point for a certain country, some of the mail may even be re-routed to another in the event of backlogs, statistical studies, or some other reason.
