Go watch the Tor talks at C3 from the past few years to get an idea of what the relationship with governments is.
Tor is still supported by government grants and it's something they'd like to fix by encouraging private sponsorship. That said, it's developed in the open and the grants do not compromise its security.

Yes tor is 80% DoD funded, doesnt mean it has a backdoor but it does mean they have the Tor people by the balls. One example of this is the fact hidden service tech hasnt been updated since 2009.
Tor is open source. If you're worried about backdoors or the like in the code, you could look it over yourself (I don't think many people have this capability) or trust that the other people who have reviewed the code and found nothing are being truthful. The developers of Tor are also pretty damn devoted and I sincerely doubt that they would ever be complicit in weakening their program.
