If the server is still actually running and connected to the Internet then it can still process the automatic functions server side, the timer is based on a time stamp relatively from when the order was created so even if the actual finalize occurs during the down time and doesn't process, the coins will be released as soon as the site is back up.

The timer/counter keeps on counting. In reality there is no timer. There are little programs that are started every X minutes. Those are checking whether the time difference between purchase and the current moment is big enough to auto finalize a purchase. If the server is really down and not just not reachable the programs (cron jobs) won't be executed. But as soon as the server is up again the cron jobs will auto finalize again.
