Title: Why is there such a strong encouragement to use a VM?

I see a lot of people trying to set up a VM, and a lot of tutorials for that, but I haven't found anything that actually explains why it's so important to run TOR through VM for accessing Silkroad.
Aren't the only things a VM will secure you against "virus"-like programs that are installed on your machine with the intention to bust your identity?

On a related note, anyone knows why the TOR Browser Bundle is considered more secure than running TOR separately? I have some issues and would like to start up FF independently of TOR. If I start TOR on my machine, then start up patched FF version that comes with the TOR Browser Bundle, will my real identity be found out easier?
