As far as I understand it it is better practice to leave it on. However, as I understand it, it is better to compartmentalize your browsing.
ie. if you are looking at SR and the forums, then do not look at a clearnet site at the same time. (I understand that there is risk of deanonymizing yourself if you do this - please correct me if I am wrong)
HTTPS everwhere is primarily concerned with 'clear-net' sites (ie websites that are not hosted on the tor network). By using this option you connect to the website using SSL which means that the page you are browsing will be hidden from the exit node of the TOR network...
